Yeah, apparently 3DS games are forced to see START and SELECT as the same button, regardless of what the developer wants. Try any other game and you'll see START and SELECT both do the same thing.
one of my previous yeahs is about this; start and select each have button values, holding both when booting a project lets you use them as buttons(or some other input) but leaving the project requires a exit option or restarting sb
